FSL (FMRIB Software Library)
Description: FSL is a comprehensive library of analysis tools for fMRI, MRI and DTI brain imaging data. FSL is written mainly by members of the Analysis Group, FMRIB, Oxford, UK. FSL runs on Apple and PCs (Linux and Windows (Virtual machine)), and is very easy to install. Most of the tools can be run both from the command line and as GUIs ("point-and-click" graphical user interfaces).

SPM (Statistical Parametric Mapping)
Description: Statistical Parametric Mapping refers to a MATLAB Toolbox, to construction and assessment of spatially extended statistical processes used to test hypotheses about functional imaging data. These ideas have been instantiated in software that is called SPM. The SPM software package has been designed for the analysis of brain imaging data sequences. The sequences can be a series of images from different cohorts, or time-series from the same subject. The current release is designed for the analysis of fMRI, PET, SPECT, EEG and MEG.

FreeSurfer
Description: FreeSurfer is a brain imaging software package developed by the Athinoula A. Martinos Center for Biomedical Imaging at Massachusetts General Hospital for analyzing MRI scan data. It is an important tool in functional brain mapping and facilitates the visualization of the functional regions of the highly-folded cerebral cortex. FreeSurfer includes tools for the reconstruction of topologically correct and geometrically accurate models of both the gray/white and pial surfaces, for measuring cortical thickness, surface area and folding, and for computing inter-subject registration based on the pattern of cortical folds. In addition, an automated labeling of 35 non-cortical regions is included in the package. FreeSurfer runs on Mac OS and Linux.

BrainVoyager
Description: BrainVoyager QX is a powerful neuroimaging software package. It started as a tool for the analysis of anatomical and functional MRI data sets but has evolved over the years into a multi-modal analysis tool for fMRI, DTI, TMS, EEG and MEG data. The software is highly optimized and user friendly running on all major computer platforms including Windows (XP/Vista/7), Linux (i.e. Ubuntu, SUSE, Fedora) and Mac OS X (10.4 or higher including Snow Leopard). Besides having fun with the rotatable 3D models, the program contains information about the major lobes, gyri, sulci and Brodmann areas of the cerebral cortex.

REST (REsting-State fMRI Data Analysis Toolkit)
Description: Resting-State fMRI Data Analysis Toolkit (REST) is a MATLAB Toolbox which provides an easy-working environment to perform various resting-state analysis. Using this toolkit, you can calculate Regional Homogeneity (ReHo), Amplitude of Low-Frequency Fluctuation (ALFF), Fractional ALFF (fALFF), Functional Connectivity (FC), and etc. It is also one of the required Toolboxes for Data Processing Assistant for Resting-State fMRI (DPARSF) software.

Connectome Workbench
Description: Connectome Workbench is a brain visualization, analysis and discovery tool for fMRI and dMRI brain imaging data, including functional and structural connectivity data generated by the Human Connectome Project. The software package includes wb_command, a command-line program for performing a variety of analytical tasks for volume, surface, and CIFTI gray-ordinates data.
